Going from 1.1-RC4 to 1.2.1 gives strange results

I have attempted to upgrade from 1.1-RC4 (27-08-2004) to 1.2.1 and have had the same problem each time I do it.

First of all I make a backup of mySql and all web content
Then I upload 1.2.1 and check file permissions and that the correct information is in my conf.inc file.
I run upgrade.php and process all mySql upgrades for 1.1-RC4 (27-08-2004) and beyond.
I have also processed all upgrades to be sure. But each time the phpwcms_cache table only loads 6 vars so I have to manually process that to get all 12 vars and that is no problem.
Next I process the filestorage upgrades, etc and that is fine.

When I go to the site after all setup and upgrade functions are done the site is not complete. Most structure levels are incomplete as if only the first article is displayed. In some cases more than one article is displayed but never all articles

I am not able to find anybody else who has had this problem. I have upgraded 2 other sites without problems – only this site has problems.
