I noticed that when I ran filestorage upgrade, the script did nothing (- it said if number is < 0 try again, but no matter how I tried, nothing happened). I don't know why this happened, but I copied one by one all fields of the initial system's templates, and the site worked.

This has happened again in the past. Templates were not working after changes and I had to repeat them (without any obvious reason). So, Issue 1 is resolved.
